In order to use the GPIO on the terminal you need to connect 1.8 to 5.5V to VCCref pin. The easiest way is to use 5V from the +5Vout pin.
You would need to connect 3.3V from some external power source to VCCref pin.

You can only find examples how to upload file to FTP server with AT commands in the AT commands specification document.
To do it in Java you would need to implement a part of FTP protocol in Java or find some free open source Java library for FTP and adopt it for the module's Java version.

What is the best option to store data like datalogger?
Exteranl Spi Flash or are any other option?
And what happnes when for example Power Goes off is the destroyApp method called
so that user data is stored and last user page addres of the memory?

There would be no simple answer to that question - it would depend on your use case what and how many data you want to store and what to do with it later. You have file system, record store API (also file system), external interfaces, network connections..
Simple cutting off the power is the worst way to shut down the module and should be used as a last possibility. There will be no destroyApp, no network deregistration, nothing. The first to consider should be software shutdown (for example with AT^SMSO).

We want to store data minimum once a minute, based on cron scheduler... and i dont want to put too much
pressure on integrated flash? So i might just hold data in some array and clear it when data is posted on some "ftp server",....
Considering the shut down i think the best way would be to detect shut down and use one of GPIO -> then call AT^SMSO and use capacitor that gives enough time to store all data?
